The Chile striker netted twice in the first half - the second from a penalty - before Brazilian veteran Rivaldo converted a second spot-kick on the stroke of half-time to make it 3-0 to the Tashkent outfit formerly known as Kuruvchi.
Seyedsaber Mirghorbani gave the Iranian outfit some hope three minutes after the restart but that was soon quashed as Villanueva bagged his third and then Luizao completed the rout midway through the second period.
The visitors’ woes were compounded in stoppage time when Hussein Kaebi was shown a second yellow card.
The game was finely poised after a 2-2 draw in the first leg last week, but Bunyodkor soon made the home advantage tell.
Villanueva opened the scoring in the ninth minute, heading home after Timur Kapadze had nodded Server Djeparov’s left-wing cross into his path.
Jasur Hasanov’s goal-bound volley was then kept out by the hand of Saipa defender Kaebi, leading to a penalty from which Villanueva coolly doubled his personal tally for the evening.
The hosts were awarded another spot-kick in the 44th minute when Kazem Bozcheloo also handled on the line, allowing Rivaldo to step up and strike home his side’s third from 12 yards.
Mirghorbani combined well with fellow Saipa substitute Issa Traore at the start of the second half to pull a goal back, but four minutes later Villanueva restored Bunyodkor’s three-goal advantage by heading home Hasanov’s right-wing cross.
Brazilian defender Luizao sealed the emphatic win 23 minutes from time when he nodded in Djeparov’s free-kick, and Kaebi’s stoppage-time red card completed a miserable night for Saipa.
